PCR is the more advanced diagnostic test for most infectious diseases. Other class of tests - which may be cheaper - like card-based tests or ELISA or even microscopy-based testing- are not a match in terms of accuracy of PCR. -Sensitivity and specificity for PCR are nearly 100%.
Compared to the costs for your pet in terms of incorrect treatment or over treatment, side-effects, fruitless vet visits etc PCR tests help clinicians by giving a definitive answer - for a disease if a PCR test is done - test will tell accurately if your pet HAS it or DOES NOT HAVE it.
